I think an issue of New Avengers mentioned that some people that S.H.I.E.L.D. consider top threats are the Red Skull, Doctor Doom, Magneto, and the Venom symbiote.

Why? Venom isn't that dangerous to the world in the grand scheme of things, he's a Spider-Man villain who for a while was more of a "lethal protector". SHIELD never gave a fuck about Venom until Norman Osborn put McGargan on his killer squad.
