I haven't really watched either show much but the Thunderbolts arc on Avengers Assemble was ok. Kind of paint by the numbers though, nothing special.

EMH is better in every way. Avengers Assemble starts out pretty bad, gets better later on but never really gets as good as EMH.
Plus the animation is godawful for quite awhile.
EMH is better. AA was a bunch of bad puns, and shitty stories for their first series, but frankly while it still not EMH quality at all, the quality of the show improved a lot.
So in comparison, it's a lot worse, but nowadays I actually can enjoy watching an episode instead of cringing the whole way through like the first season.
AA pretty much apes the films for the first two seasons, then starts to dive into comic stuff. The Thunderbolts stuff was surprisingly well done
