In the 1940s there was a B-25 Mitchell bomber that got lost in heavy clouds and crashed into the Empire State Building. Nasty fire, the crew, and a few people in the building were killed.

Skyscrapers are thus designed to be capable of fighting fires, and all sorts of impacts to their structures, be it jetliners, bombs, whatever.

Skyscrapers aren't specifically designed to be resistant to fully loaded jetliners. Because there's no such thing as a specific fully loaded jet liners. Contrary to what some conspiracy theorists believe, jet liners come in different sizes.

There was a paper decades ago looking at the engineering and claimed the WTC could withstand a blow from a Boeing 707s.

The actual planes on 9-11 were much larger Boeing 767s. The engineering paper also didn't take into account the blows would knock out the fire suppression systems.

The architects who designed the twin towers assumed that air accidents might occur. They tried to include as many safe guards against say, a place clipping the towers upper levels. Not a passenger jet weighing several hundred tons full of high explosive (I.E. jetfuel) smashing into the core of the towers.

That wasn't a stereotype. Up until Osama's Jihad Buddies crashed 3 planes into buildings most hijackers were, for whatever reasons, forcing planes to land in unplanned destinations. Occasionally you'd get an oddball who'd kidnap people and murder them but that wasn't the norm.

On top of that as has been mentioned airport security was pretty lax.

In a building the size of WTC it isn't practical to evacuate everyone for every fire alarm. Procedure would be to evacuate just the people near the fire and then evacuate others in order of their potential risk based on an asset by emergency services when they arrive.
