Kryptonite radiation is lethal to Humans and Kryptonians and just about anything fleshy really however Kryptonians access their unique abilities by repurposing solar radiation which they soak up like a sponge. Kryptonians absorb more radiation (don't question how, just go with it) therefore the Kryptonite variation acts quicker and harms them more.

One thing I like about the DCEU is that kryptonite itself isn't powerful enough to hurt Superman and take away his powers. It has to be turned into a spear to actually hurt him and gas to take away his powers. Even then, he still had some of his strength left. Honestly I don't like kryptonite all that much, seems more like a crutch for when you're a bad writer.
