No official comics or cartoons, but there's an endless amount of fanart that's pretty fucking grotesque.

Maybe not exactly what you mean, but when I was a kid I vaguely remember a very unsettling Soviet cartoon. It was about a cat and a man who worked at a circus, and that cat wanted to be human or something. I think the cat was jealous of his master, or just did something dickish, but never apologized. In the end he somehow becomes human, but he looks like an ugly, almost bald midget. He is just standing with his head down, then the man comes up to him and says something like "let's go home". The former cat mumbles "uh-huh" and it ends. The whole cartoon had a sort of depressing atmosphere, but that ending in particular made me really uneasy as a child.
Now that I think about it, I should probably ask about it in a lost media thread.

Considering how much incredible effort animation takes there isn't any I could think of that I felt wasn't made for outside viewing. If you want some spooky old cartoons though here's a few.

I always found the russian animated adaption of "there will come soft rains" pretty unsettling

I thought peanut vendor would be a meme by now with how absurdly wrong it is without even trying to be.

David firth definitely has some "unwelcoming" works as previously mentioned. the one most baffling is probably this one.

The Brothers Quay have made some odd things

More /v than /co but garage also has very unwelcoming animation

https://www.youtube.com/watch?v=d0lyUaaSM5E

a lot of bootlegged indian cartoons are debatable spooky

https://www.youtube.com/watch?v=_UVfqA_2pcA

Old animatronic demo reels from the engineer behind showbiz pizza are definitely somewhat menacing

https://www.youtube.com/watch?v=5bXxbHiRX4o

I found this guy's animations years ago expecting them to eventually catch on. There's almost 200 of them and it's evident there's something very wrong with this person.

Where the dead go to die has some genuine spook and surreal hilarity interspersed throughout an overall shitty movie.

https://www.youtube.com/watch?v=f6-aCCqCc_0

I'll probably remember some more later but this is all I got for now. As stated I'm not sure exactly what you're looking for but these might be kind of close.
