The commentaries on the JL DVD sets talk about this. Timm and co admit they had no idea what to do wtih Supes in the first season so they basically incapacitated him every episode, o matter how contrived it got.
Those commentaries are pretty good, they talk a lot about the things they thought they screwed up on or forgot about.

Weakening Superman is just the sign of a bad writer. You can still have a good Superman or Justice League story without making him job.

Superman and the Flash weren't nerfed specifically for an episode though, they were fundamentally underpowered compared to their comic book selves so they weren't bloated gods that didn't fit within the universe they existed in and what the writers wanted to tell.

I disagree. Much like Wolverine (and Hulk and any bruiser, really) Superman has been buffed entirely too much throughout the years. I think it's just a writer trying to make the stories they used to read.
