At the end of Iron Man 2 Fury makes it clear that the Avengers want nothing to do with tony stark, yet in the post credits scene for the earlier incredible hulk Tony Stark is the one who goes to General Thunderbolt (who along with Mr. Blue is never seen again).
At the end of Iron Man 3 Tony destroys all of his suits and gives up on the iron legion thing or whatever, only for that same thing to exist in Avengers 2, while also portraying Tony creating Ultron, contrary to all the events of Iron Man 3.
In the first Thor movie Loki fucking dies and the bifrost is destroyed but Loki is inexplicably alive when Avenges starts and Thor has no problem getting back and forth from Asgard. In Thor 2 Jane gets pissy about him being in new york and not seeing her, and he explains that he couldnt even though they invented a bullshit reason for him to be in the avengers.
In Captain America one Bucky falls like a thousand feet off of a mountain but is somehow alive and discovered by Dr. Zola, even though Dr. Zola was on the fucking train Bucky fell from and was captured by Steve.
All the Helicarriers are destroyed when shield is compromised in Winter Soldier, yet at the end of Age of Ultron Nick Fury shows up and is just like hey heres a helicarrier because plot.
The only movies that dont shit all over any notion of continuity so far are Ant Man and Guardians of the Galaxy, and Guardians doesnt even count because it has almost nothing to do with the Avengers apart from Thanos.

The Project INSIGHT helicarriers are destroyed. The AoU helicarrier is the original helicarrier from Avengers 1, which was already out of commission at that point. It was renovated in secret by Coulson at Fury's request.

Tony was going to be part of the initiative, and at this stage Fury sent him to piss Ross off (see the short). Black Widow was sent undercover then to keep an eye on him and assess his suitability for the project, and decided he wasn't suitable.

The destruction of the suits in IM3 was a symbolic gesture noting that he had gotten past that stage of the trauma from going through the wormhole; he acknowledged that he was still Iron Man. The Iron Legion he built next wasn't meant to be suits of armor for him to wear, but AI shit that wouldn't require him to continue putting on the suit, as opposed to the shitloads of suits he made in IM3. Iron Man creating Ultron was a direct result of Scarlet Witch retriggering his PTSD and traumatising him further.

Loki didn't die, he fell into a wormhole/blackhole/whatever and was found by Thanos somewhere in space. He got back via the space gem. Thor got back in Avengers because Odin is fucking powerful and can do that shit, but it was mentioned as being taxing and he couldn't do it often

We don't know how long he was frozen; remember, Hydra had been experimenting on him, so he could have survived awhile, just like Steve. Then it was likely SHIELD that found him, the HYDRA part of it, alongside Zola.

He can't fully control Hulk; as he said in Incredible Hulk he really just 'directs' him. He also doesn't like Hulking out, because he feels a loss of inhibition and control discomforting, and guilty for the damage he causes, even if he can direct Hulk (mostly; remember, he did punch Thor). It's also a risk: he's pretty sure he can direct Hulk, but if he fails even slightly, bad shit happens.
