I think it's telling that they were in Sponsored Content only for like two minutes, and that's the episode where the actual threat of the season was revealed. This story just isn't about them. Although it looks like Kyle at least is going to be important in the finale (probably Stan too, and maybe Cartman).

Why would they end the season on a cliffhanger only to be concluded in a $60 video game? They're not just gonna leave the TV-viewers hanging with nothing. There might be a nod to the new video game like in the Black Friday Trilogy but nothing is going to directly lead into the video game.
I think the only thing that would carry over into next season would be Garrison continuing his campaign in Washington. I think everything else will wrap up. Nathan was saying "You don't even know half the story." I hope the opening of the new episode is the true mastermind just explaining the whole plan in a montage which helps get the action started right away.
