Harley was popular in certain circles already. Now superheroes are in vogue so her popularity has skyrocketed. Not hard to figure out.

90s kids finally came of age. No, really, a lot more people grew up with BTAS than did reading the comics, and Harley was pretty indisputably that show's breakout character. She was ALWAYS popular with me and everyone else I knew who watched BTAS, including my older sister, who was I guess the original Harley fangirl. So yeah, she's always been popular, it's just a combination of factors that's led her base to grow:
-The Arkham games, which at at least at first were designed to evoke BTAS as much as the comics. So yeah, you had a lot of people who inexplicably only liked Harley after she became a naughty nurse, there were also a lot of people who just recognized Sorkenson's voice and were all "Oh shit, I remember her!" I frankly disliked that design, it was too busy, but I liked her comparatively simpler City design and that seems to have become the basis for her Nu52 and Skwad looks.

-The Dark Knight. Unfortunately, it led to a lot of girls thinking of the Joker as some kind of misunderstood anarchist sex symbol (not that the movie pushes that view, fangirls always make absurd logical leaps when a villain makes them sploosh), and that led to them identifying with the character of Harley Quinn. Remember the sheer amount of Nolanized Harley fanart? She had far and away more cry to be included in the films than any other villain I think, and that was again, because practically every 90s kid watched that show, and EVERYONE saw TDK. I think WB took notice of this trend, because it's around this time that you start to see Harley given a push - putting her on a version of the Suicide Squad is one of those ingenious ideas that seems really obvious with hindsight, but executed very poorly in both comic book and OVA form so far. Maybe the movie can do better but I dunno...
-Going back to the mainstream-games-with-millions-of-players field, there was Injustice. Even /co/ can't bring itself to hate Injustice's Harley.

So yeah, basically, a combination
