It's a mixture of a lot of things, but I'd say timing is the biggest one. Sonic essentially wound up hitting the Internet age with a lot of games and media that helped the franchise appeal to entirely the wrong people. Sonic Adventure 2 gave sexualized characters to appeal to furries and palette-swapped characters and humans to appeal to fanfic writers. Sonic X gave the fanbase a sudden injection of anime fans. Shadow the Hedgehog lent in people who think painting a cartoon rodent black and giving it a tragic backstory makes it mature. So on, and so forth.

Making things worse was the gap between Sonic 3 and SA1. Most people had fallen out of the fanbase by then. When SA1 did come out, it was on a console that not many people owned, which just meant that even more mainstream fans got left out of the loop.

And compounding the problem was that for the most part, none of these new Sonic products were especially good. SA1 and SA2 are probably the closest things to post-Genesis pre-Unleashed good Sonic games, and even a lot of people today will claim they haven't aged well. And when a bunch of people are sticking to something that isn't very good, it's usually because there's something in it that appeals to them beyond mere quality. So the people who played Sonic because going fast is fun? They were out. Most of the new fanbase was based on eternally emulating what they saw in the Adventure era - and not the genuine successes of that era, but the things that most people would call lowlights, like the clumsy angst, convoluted plots, and potential sex appeal/donut steels.

TL;DR: Sonic fandom is essentially what happens when you have a massive group of people exhaustively trying to create variations of the worst aspects of something that wasn't too great to begin with.
