I bought a home yogurt maker and the manufacturer says you should'nt eat it if it has bubbles on it. I couldn't find any other source on this, and I do remember eating yogurt both industrial and homemade with bubbles on them and never really felt bad. I know carbonation isn't supposed to happen, but is it harmful?
I think it'll be fine under the top layer, just scrape that bubbly looking bit off if it bothers you.

Bubbles in yogurt/sour milk usually mean that some wild yeast managed to get in, not a big problem if you don't mind a very, very mild taste of alcohol and a slight effervescence in the worse case scenario. This usually occurs if you use yogurt you previously made, regular culture or store-bought yogurt make for a good starter with minimal chance for yeast. Also wash your hands

I've eaten homemade yoghurt with bubbles for years, it'll taste more tangy or effervescent like another anon said. I actually like the bubbly layer before cracking into the rest.

Probably a fail safe for the manufacturer in case their customer has an immune disease or something of the kind. You shouldn't worry if you have a good system.
