Personal opinion is that the disease load in sub-Saharan Africa is very high. And that discourages any urbanization because any settlement larger than a village has negative population growth without modern public health measures.

Second reason is without suffecient transportation you can't have large cities either. Which in per-industrial times means shipping. sub-Saharan Africa either has no water ways, or the waterways are disease ridden.

Well, I believe it's because of the relatively comfortable climate of Africa. There was no need to adapt technology in order to survive in harsh conditions, considering the distinct lack in harsh conditions. If it ain't broke don't fix it.

Or reliable high calory domesticated crops like corn, wheat and barley where excess production can be stored for future consumption.
