The variac story was a ruse to annoy people, he never once used a variac. If you run a tube amp with a variac then you don't just drop the HT voltage, you drop the heater voltage as well and that's really not a great idea. Plus those Plexis are fixed-bias amps with the bias coming from separate windings on the TX so he'd drop the bias voltage at the same time and risk running the amp into thermal runaway

Tube rectifiers DO affect the sound. Some Boogie "Rectifier" amps have a selectable solid state or tube rectifier and you'll hear a difference when you throw that switch. Amps work my modulating DC, if you give it different DC to modulate then it will sound different. The solid state rectifier will also have a different pi filter, that will filter the HT differently and that really will affect the final sound of the amp.
If you think all power supplies are the same, try an amp with a CRC pi filter and one with a CLC pi filter. The difference is astounding.

And even if it was a separate winding, the primary of the transformer would stull be fes by the variac, so it still gets affected. The idea behind the variac was to roast the tubes and make them distort earlier.
