Honestly, I'm sure a breeder may have been better for health and temperament. I'd be hesitant to give money to Petco of all places as well, but you're probably fine.
My childhood budgies both lived something around 8 years, and they were bought from some random pet store. Neither saw a vet or optimal care in their lives. If you really care about your new budgies you can compensate by being sure to offer ideal housing, diet, and any vet care they need.

Petco probably gets their birds from the same places your local pet stores do, so unless the alternative was buying from a private breeder, you're no worse off.
