No. Shinji's connecting with Rei leads right into the comfortable atmosphere of the next act and Rei's own arc, with Shinji making her conscious of things lacking from her life and how unhappy she was. If Anno meant that he had the chance to fix it in Rebuild instead of doing it again and harder.
