Maybe instead of crushing matter, GBE uses dark matter, or gravitational energy to locally change physics constants (i.e.: pushing atoms too close together, or ripping bonds between atoms in molecules) which, after short moment will cause collapse of matter and release of energy. This is why small objects simply evaporate (radiate) to surrounding area, while dense structures explodes, because there is no space inside to release energy from matter/atomic bonds collapse.

There are no "ripped-off parts". It's not even a beam, even; it's a moving field which is almost always referred to as "emission". It's modifying the attributed nature of the space that it influences. The mass itself is modified by the result of that encounter. It's never made 100% explicit, but the implication is that the matter either turns into some sort of energy or is altogether eliminated. A clearer (but less catchy) name for the GBE would be something to the effect of "Graviton-Emittance Shooting Device". And no, that does not refer to the concept of "Beam Emittance"; it refers to the literal concept of 'letting-off'.
