Harems pander to shippers specifically because the relationships are platonic and go nowhere, remaining ambiguous and leaving shippers the room ship any characters of their choosing, characterizing a relationship and thus the characters entwined does the opposite, the more defined a character is the more difficult it is to pair them off in a shippers headcanon.

Much of shonen manga is about progress. Just as characters go from weak to strong, they go from single to in relationship.

Also much of the audience can't relate to being in a relationship, but want to be in one.

If they start in a relationship that kills a big part of the potential for drama and development (characters being tied to each other like that gives them less freedom unless you want to make a mexican novela or something). Shipping and the "who will win" are very important interest factors for the audience, no matter what your personal opinion is, it's a fact that they play a prevalent role in discussion, just look at any thread in /a/.

It's also an issue of focus, you see in many shoujo mangas that the main pair gets together pretty quickly and then there's the focus in their relationship because that's what appeals to girls. Then in shounen it's more about how the relationship comes to be and then a timeskip to the family with kids, what happens in between doesn't appeal much to guys in general (unless it's porn).

If it isn't will-they-or-won't-they nonsense and "development", the only other easy option to have anything exciting to write about is to have relationship troubles, which has the downside of making the characters seem whiny, and probably upsets otaku virgins anyway.

Simply put noone knows what to write after they've gotten together. It gets downright hilarious in Monogatari where the author basically banishes Senjougahara into offscreen for eternity because she's finished (and so Araragi can keep doing harem shenanigans, effectively cucking his girlfriend).

Shonen series are often coming of age tales, and you don't start a coming of age story with an established relationship. From a storytelling perspective you want to create that kind of major event in a MC's life and not just have it start beforehand offscreen.
