Staying in net cafes suck, don't do it. Out of the handful I stayed in, I could hear sex and/or porn between the open-air cubicles every night. Went to Daikoku Futo one Saturday (famous impromptu car meeting spot in Yokohama bay area), met a couple of english speakers who knew where and when a bit of drifting might be going on later. I went there as a tourist without knowing a word of Japanese and everyone was really nice to me, helpful too when needed. But then again I'm tall, white, clear-eyed, very polite and non-American. Some people even came up to me and my friends to chat a bit about foreign stuff, where we came from, wether we were liking Japan and such. Didn't have any bad experiences, guess that if they despise you they do it quietly/secretly, so who gives a shit, statistically speaking you're likely to be twice their size so you can ignore them twice as hard.

Hotel/hostel is up to preference. Personally I wouldn't burn money on an expensive place when I will be mostly moving around Tokyo. Seems pretty dumb.
As for food and dicking around I would start with 5000 yen per day at the very least to be comfortable.(food is dirt cheap and of good quality. You could probably surive a day with 1000 to 1500 yen on that front. Talking about actual food, not cup-ramen and shit.)

Hostels and some places you can stay a month for between 20-35k yen. If longer then a week should be cheaper then a hotel. Thou not as nice, shared toilet etc
