Because upto then people thought that angels were cruel, mindless beings who just wanted to kill everyone. But Kaworu when he appeared shocked everyone with the reveal: he was an angel? Like Shinji said, he was like him and Rei. It makes Eva not a black/white show about being heroes who protect against the deadly enemy. Sometimes humans can be wrong, too. The real villians are SEELE and Gendo, not the angels who are just trying to reuinite with their mother.
It would make no sense to pander this late in the show. Actually Gainax cut off the more explicit homolust from the episode, and reduced Kaworu's episode to 1 because they thought they would lose viewers. He is a boy because he is the Ideal Shinji, which a girl could not be. Shinji would not have opened up to him so easily and been comfortable with him if he was a girl. Rebuild is an entirely different matter though. There, Kaworu has been given a revamp to appeal to fujoshi and lost all his conflict about angels/humankid and his love of humanity to focus only on Shinji.

It's not Evangelion for girls. It's Utena. As hard as it is to believe Anno didn't invent ""adult"" themes in anime. Both were independently copying superior older works. Anno just did slightly worse.
