Yusei's deck, for it's time, is probably the best playable deck. Meta decks like Quickdraw.dek and Junkdoppel used a lot of the same cards Yusei did.

Judai probably has the worst deck of the protags. It prominently features some of the worst cards to grace the game, Neo-Spacians and Neos Fusions; as well as the worst of the E-Hero catalog. Even when E-Heroes did become meta it was as a Rank 4 Xyz deck that occasionally used Miracle Fusion to bring out Absolute Zero, Gaia, Great Tornado or The Shining, which were in the manga not the anime.

Each of his deck are quite strong for their respective era.

DK (no tribute, limited amount of beaters), he had big beatstick like DM and Summoned Skull (2500 is 1 tier behind BEWD), smaller beatsticks like Gaia, combo cards like Imp + Horn and Curse of Dragon + Burning Field (and Gaia), and a few traps. 2.5k beaters according to Kaiba were incredibly rare, only second to his Blue Eyes where only 4 exist, and he has 2 of them, as well as Gaia a 2.3k beatstick.

In Battle City, taking into account the tribute rule, he has combo cards like Gazelle + Berformet (2100 fusion, treated as 2 tributes for Dark Magician or Buster Blader, if it dies it summon back a shield that can be used to summon DMG), the magnet warriors (decent beaters in their own right, their combination is a 3.5k beater that's treated as 3 tributes for a god) and the poker knight + soul rope combo to quickly get 3 tributes for god.. He also added a lot of Dark Magician supports, especially after he beat Pandora and took a couple of his cards.
