Because the new-world nations are very poor by today's standards.

Conquering and occupation requires a large investiture of resources: creating infrastructure, maintaining a large military, settling your own citizens into conquered lands. All this while rebellious separatists harry and attack you. Conquering only becomes a profitable investment when they have a large, rich native population that you can exploit.

But the nations in the new world are NOT rich. They're so far behind in infrastructure and technology, that it would take decades before occupation becomes profitable. Conquering their lands would require a huge amount of resources, but the return would be measly.

So instead of full out occupation, the government decided to take advantage of the new-world's lack of information, and gain the right to exploit their land; oil, metals, all resources that Japan desperately needs, but is unable to get on their small island. For a relatively small investment, Japan gets access to almost everything they lack on their own world.

It's not because Japan is "holier than thou", or are champions of civil rights or that crap, it's because they are self interested and greedy.
