Yang knew two things at the time, one being that disobeying his government would make him above the law and thus a military dictator by default, all for the purpose of killing another dictator would be both a meaningless kill and a betrayal of republican ideals.

The second is that killing reinhard would cause chaos across the galaxy, so there was no reason for yang to kill reinhard.

It would betray his ideals and make him both a hypocrite and a dictator, as well as hurt countless people in the near future.

That wasn't actually the real reason why Yang avoided killing Reinhard while he had the opportunity.

Yang was enamored with Reinhard and honestly didn't want to kill what he felt was the most brilliant leader to have emerged in centuries. He mentions this shortly after retaking Iserlohn and even admits the reason he gave at the time was probably an excuse.

Yang went into the battle knowing the only way to stop the invasion of the FPA would be to spread chaos in the ranks of the imperial government by killing their leader. He knew that the outcome of killing Reinhard would plunge the Empire into possibly another civil war with his underlings jockeying for power. If he had killed Reinhard then and there then he would have stopped the occupation and subsequent dismantling of the FPA, and that isn't even hindsight considering he knew that the Empire wouldn't be content with just occupying the FPA in the future. Even then, why make a military resistance without popular consent? The only reason any of that happened was because the plot wasn't done yet.

That was the official reason, but think about it. He was hesitating on blowing Reinhard up even when the orders came through. This says to me he was considering the full ramifications of this action. Rather than ending the war, it would, in the best case scenario Yang was relying on, cause the Empire to fracture much like Macedon, and throw the galaxy into a new war. Sure the FPA could come out on top (because after all, this doesn't give the FPA the win, only the chance of a win), but at what cost? Also, Mittermeyer seizing the capital wasn't a part of Yang's plan. Maybe it really threw him for a loop. It's one thing to disobey orders, it's another when the Empire has their guns pointed at the capital, full of civilians.

As to his military resistance, it's a simple back up plan in case the FPA doesn't work out. There's a world of difference between starting a new galaxy war against the orders of your government with a planet held hostage and wiping 50 battleships off the records.
