They DID use plot characters. They used Tristan, Joey, Anzu, and Duke. You're missing the point. Normal Bakura is a regular part of Yugi's friends. But the anime continually removed him from Yugi's group of friends.
Bakura should always be hanging with the crew, just like he does in the manga. You can use Bakura without having evil Bakura show up

I like how Yugioh R actually explained the Battle City rules in detail and how it differs from the real card game. Like how you can only use 1 magic card a turn unless you set it, and you can only set up to 2 magic cards a turn

Besides, the Ghouls are pretty shameless about cheating. In one duel, Marik has Jonouchi use direct damage magic cards against Yugi even though those are illegal in Battle City.
