At the end of 2.22 Rei is absorbed into Unit 01 and disappears. This triggers the forth impact, which devastates the earth. I don't despise Kaworu/Shinjishipping. It's clear Anno and Co wanted that to be a part of Eva, and I'm okay with that. I just have problems with someone pretending that Shinji's relationship with one episode character is more important than his relationship with one of the two most central characters in the series (the other being Rei). As clear as it is than Anno wanted Kaworu to be an important character to Shinji, it's even more clear that he wanted Shinji's relationship with Asuka to take point. The spinoff Manga aren't actually canon, and there was exactly one that ended up with Shinji and Asuka together (Even though in the last page of the series we see Shinji crying about Kaworu), and in other spinoff Manga series Shinji is with Kaworu.

That's quite wrong. Anno wouldn't marry a mangaka who made a Kaworu/Shinji doujinshi and he wouldn't have made interviews with Yaoi magazines in 1996 if that was the case either.
Khara only ships Shinji with Kaworu, they make no other merchandise or art of Shinji with the other girls. They haven't in years.

There's two seperate relationships here.
In the Instrumentality sequence in EoE, Asuka yells at Shinji for only seeing her as a side dish (only using her for her body, whereas Kaworu would be the main course). It's confirmed there is no genuine love there.

At some point we are going to have to set some rules about canon. None of that stuff happens in the final cut. It was all changed, apparently for reason. Here's what Anno had to say about that particular draft:

Like you said, Eva isn't a romance. Kaworu had a specific role to play in the story, and if the romance with Shinji got in the way of that Anno was not afraid to cut it down. In other interviews Anno reveals that Kaworu originally had a much bigger role in the story, but over time his part shrank and shrank as other characters kept getting priority over him. At the end of the series, Kaworu isn't even included in the final goodbye. Minor characters like Maya and Toji get higher billing than him. It's really rather tragic.

Why would he portray Shinji and Kaworu's relationship to Misato and Kaji?
The scriptwriters write based on Anno's directions. They have as much say in the characters as Anno himself.
And this is how Satsukawa confirms Shinji does not love Asuka, he loves Kaworu.
A draft still speaks much about the show, despite not making it to the final cut. It still has relevancy considering parts of it made their way to Rebuild, extra materials like games and Manga, and even other Anime.

The script you're relying on is, by Anno's own account, inconsistent with the rest of the series. It was JUNE, not Evangelion, so Anno changed it. Several episodes were worked on simultaneously ahead of time.
He means by this Asuka is shown alive in well in the first draft, even though they had decided later on to make her in a coma.
It has nothing to do with Kaworu and Shinji's relationship, because Anno specifically chose Satsukawa BECAUSE he is good at homoeroticism.
He SPECIFICALLY wanted Kaworu and Shinji to have that JUNE-like relationship, and so he chose him.
And this still comes to light in the final episode 24 version.

But Anno didn't want "Sweet Kaworu is Shinji's one and only true love!". Satsukawa's job is to write the script for just that one episide, but Anno has to keep the characters consistent across the entire series. And as he says, Satsukawa went too far in portraying Kaworu and Shinji's relationship as pure and innocent. In the final episode there are strong undercurrents questioning both their feelings. Shinji by this point is desperate for affection, any acknowledgement of his feelings whatsoever. Like all his other relationships, he questions if it's "real". Does Kaworu really love him, or is he just using him to get closer to terminal dogma? Shinji doesn't know, not even at the end.
That draft is far inferior at convening that. Kaworu is blameless for his actions, he has no control over them. He's fine with Shinji killing him because he's perfect. He's far too precious for this sinful earth anyway. At the end, Shinji says he admires him. Not loves, admires.
In the real thing, Kaworu is much more ambiguous. He tricks Shinji. He tries to manipulate Shinji into letting him live. He says "I love you" because he knows that's what Shinji wants most, to be loved. At the end, Shinji says he loved him. If Koworu loved him back is unclear. Because that's what Eva is like, not the sappy romance of the first draft.

If you're talking about the first draft, Shinji is about to confess his love to him before Kaworu stops and rejects him.
In the second draft they kiss and Rei tells Shinji he's in love with Kaworu.
In both drafts Shinji's heart is broken because Kaworu reveals himself to be the enemy, an angel, without telling Shinji. This remains in the final cut. It was never pure and innocent.
If Shinji's only reasoning for loving Kaworu was for affection, then he would have despised him after his betrayal and revealing he is an angel. He wouldn't have continued to care for him not that the affection is gone and he can't keep getting it.
But he didn't, even after Kaworu dies and broke his heart, Shinji still continues to love him. Shinji says this the episode after and continues in EoE. His feelings for Kaworu don't change. It's genuine love.
Kaworu on the other hand does not have the same feelings throughout both the drafts and final cut.
He loves Shinji like he loves all humans, it's an interest and genuine care for another species.
There's nothing sexual or romantic about it.
From the drafts to where he rejects Shinji, to the final cut where he's never shown to blush at Shinji like Shinji blushes at him.
It was always one-sided romantic/sexual/homosexual love from Shinji's side, this making Shinji bisexual.
Kaworu still remains heterosexual for all we know, he has no homosexual feelings for Shinji whatsoever.

In the final draft, Kaworu doesn't say if he cares about Shinji directly. It's totally ambiguous if he is being driven by instinct, or he want access to Terminal Dogma so that he might become a god. When Shinji catches him, instead of begging Shinji to kill him so that the world might be spared of his inner evil, he tries to manipulate Shinji into letting him go.
In the first draft, Shinji has no doubts that Kaworu loved him. And that was more comforting in a way, even if Shinji still had to kill him. The final draft is much more brutal. Yet again, Shinji doesn't know if the people around him actually care about him, or they're just using him. He feel utterly alone, and isolated. His entire world feels like it's collapsing around him.
Cue EoE, when it actually does.
