Papika is half of the Direct Drive, Mimi is the other half.
The Direct Drive is, as the name suggests, the direct connection between the real world and PI. It is the thing that allows PI and reality to interact "fluidly" as Salt says.

When Papika says that Mimi is her partner, she doesn't mean that she explored PI with Mimi as a partner like how Cocona and Papika are partners. It was said that way to be intentionally misleading. Papika and Mimi were partners in the sense that they were two halves of one whole, and the Direct Drive only worked when they were together.

Mimi intentionally broke herself into shards in order to deactivate the Direct Drive, closing the path for the real world and Pi to interact on that level. She did this to protect both the real world and PI from Asclepius. Asclepius has lingering resentment for their plans being foiled in the past, hence they regard Papikana with contempt. Their goal seems to be the restoration and control of the Direct Drive, so they can use PI to influence the real world and vice-versa. Since they are medically themed, it's likely that they wish to use Pi to influence the minds of people and "treat" mental states as one would treat physical illness, a metaphorical medicalization of mentality.

Amorphous Children are human beings created from shards of Mimi, like humanoid personifications of a shard. They are, in essence, people made out of a tiny part of Mimi. They are ideal subjects for entering PI because they are essentially small portions of the Direct Drive themselves. Cocona is one of these Amorphous children, those she's spent her entire life unaware of this fact, in part because Asclepius has been observing and manipulating her all her life. It is because she's an Amorphous Child that she can synchronize with Papika so well, and the two of them can travel safely to PI. It's also why Papika is drawn to Cocona, since Cocona is essentially a piece of the counterpart that makes Papika whole.

This also explains the discrepancy between Episodes 1's ending and Episode 2's beginning. Asclepius are doctors and Grandma is their agent, so of course things could transition seamlessly from kidnapping back to everyday life.

I went full "OH SHIT" when Yuyu attempted lying to Cocona, telling her that Papika was talking about some other girl, even though her motivation the entire time was to save Cocona.

My guess is next episode Cocona will believe that lie, since whatever the KKK did to that machine seems to have affected Papika's memories and now she's looking for Mimi.
So, Cocona will think Papika loves someone else, that is until Yayaka tells her what really happened (i.e. Papika never stopped thinking about saving Cocona, and even said she loved all about her).

It's likely that this is the point in which the roles will switch, Papika will become the one with the bleak outlook of life (due to her, apparently, dead friend - or whatever it is that happened to Mimi), and Cocona this will be the one showing a world of colours and happiness to Papika.

These way both of them will have completed a cycle of self-discovery and of discovering each other. Therefore, they'll have a complete development in their relationship.
