I don't think you paid attention. Chisato's issue is related her using Yuuki as a coping mechanism for her dead brother. It's not about chocolate per se, although chocolates do remind her bad times/feelings hence why she avoids them. Chisato and Yuuki went on a reality slapping trip to sort out their respective issues. Yuuke had to get over his feelings that he denied because convinced himself that Chisato and Chisato had to stop using Yuuki as a replacement. They fought a bit and then they made up and became a real couple afterwards.
