Remember that Seele didn't contact Gendo until pretty late on his career. He is a needed worker who already had influence and has amde himself important for the proper operation of NERV. They can't just off him and get some ex Shell CEO to do his work. But he's a son of a bitch so they want to control as much as possible without losing him or his personel.

A little further elaboration, Gendo is formost a brilliant scientist and potentially the reason the EVA program is sucessful as it is.

He wishes to use Instrumentality to reunite with his wife Yui; while he mentions to SEELE that "death creates nothing", the series never goes into more detail on what plans he had for the rest of humanity during Instrumentality.
