Because PBR recycled its models from the Stadium games, where the modelers didn't seem to have been given any sort of character reference sheets. That's why you get weird shit like Jynx turning into a black void and Magnemite falling apart.

It did exactly that through Stadium-PBR, and it did indeed look dumb.

It made sense to have Hitmontop on its head in the sprites, because they have very limited to no animation, and so it was necessary to convey its fighting style.

In a 3D game though, it's not necessary to have it on its head all the time, and it would look dumb like that in 3D.

Actually, Hitmontop is one of the few Pokémon GF done right as a 3D model.
