Being a waifumon doesn't necessary mean "having a humanoid, feminine shape". It means "being that mon that was literally the waifu of everyone and their mother", which in the case of Gens 1 and 2 were the Eeveelutions and Bayleef, respectively.
Y'know, come to think of it, either Braixen is neo-Bayleef or Bayleef was proto-Braixen.

Gen 1 is clearly eeveelutions, with Gen 2 being Chikorita line.
But a better way to see it was that Gens 1 and 2 capitalized on cute girls rather than cute Pokemon. The switch was made when Misty had to leave the anime.
As a normie who doesn't feel attracted to chinese cartoon monsters of a game for children and doesn't have any furry or autistic sexual feel towards Pokemon, I can objectively say the "waifumons" are these:
Gen 1: None
Gen 2: None. Misdreavus, Chikorita and Bellossom started the femenine looking pokemon trend, but none of these shouldn't be sexualized.
Gen 3: Gardevoir. First "waifumon". A pokemon clearly made to attract autists.
Gen 4: Lopunny.
Gen 5: Lilligant and Meloetta.
Gen 6: Florges.
These are the ones that were made for the general pokephile public. Braixen, for example, is just a furrymon.
I'm not really into this but I'll try to make a longer list.

I think Lilligant or Meloetta fit the Gen V waifu better.
The closest thing you could get from a waifu in Gen I was either Ninetales or Vaporeon. Gen II Bayleef maybe?

Gen 5: Snivy line, Meloetta, Virizion, Zoroark, Lilligant, Gothitelle
Gen 6: Braixen line, Sylveon, Florges

It helps that it was designed to be beautiful, but I don't think it was the waifu mon in GF's eye.
Based on Fanart+Rule 34:
Gen 1: Eevee(followed by Vaporeon) has the most porn and is probably the most common in fanart. Also the mon of almost all self-inserts(when they don't have the most stupid of Charizards).
Pikachu technically has the most fanart and porn(of all pokemon period, but it's probably more because of the main mascot status than any "waifuing")
Gen 2: Umbreon. It has more pics on Rule 34 than any pokemon that isn't Lopunny, Gardevoir, Pikachu(Mascot) and Lucario(Mascot, also as far as I've seen it's usually more Husbando than Waifu). Also almost twice as much as Eevee. Likewise in regular fanart.
Gen 3: Gardevoir is #1.
Zangoose is in that odd situation of having a ton of porn(it's right behind Umbreon), but pretty little regular fanart in comparison to other high ranking mons. It's also usually male, I think.
Blaziken is probably #2 Waifu from this gen, it has similar amounts of porn as Zangoose, is uausully portrayed as female in it, and it's also insanely popular in regular fanart.
Gen 4: Lopunny is the clear winner(excluding Lucario- Mascot/Husbando)
Gen 5: Snivy seems to be the most waifu'd. It gets the most fanart, is usually portrayed as female in that art, and it has by far the most porn of any gen 5 mon(more than Meloetta, Lililligant and Gothitelle together). Meloetta is probably #2.
