In both ME1&3, it never felt like you're in the military, because in both cases your Spectre/leader of the galaxy status takes precedence. The fact that you're Alliance only really shows in the beginnings of both. At least in ME3 you're fighting alongside other militaries, even if they aren't your own. In ME1 you're just running around everywhere, hell, you're alone with your crew 80% of the time, with the other 20% being hub worlds, most of which don't have any Alliance personnel at all. Besides, Shepard is specops, and those never feel like military.
