Thing is it's difficult to go by the models since they have to use similar assets per model to save money, so official height comes second to that. Since Joker has a similar body type to Goro, despite being shorter, they're gonna use a similar model, and not bother making him a little shorter. It's similar with Haru and Makoto.

Even if Persona 5 goes way further than more Japanese games with giving their female characters flaws, the boys are all more prone to acting troubled. Yeah, it's not about the trauma they suffered. Having a shitty past isn't a flaw. It's more just how they're allowed to act around people and the repercussions of that behavior. Haru, Makoto and Anne are all very agreeable even in their shortcomings... Something like being prideful, prone to lying, or being very self-centered, to the point where it causes friction with other people - those things are the flaws we don't get to see often in the girls.

Of course in Futaba's case even the flaws she does have are played up in moments to trigger the male players' protective instincts, which is why she's the imouto character. She's even working to fix her personality and we see her change for the better. Not much if you compare it to like, Goro or hell even Ryuji's assholery. But hey, at least it's more than what the other girls get.

And funnily enough her popularity seems to have dropped since the game came out...
