You need the Zero 3-4 game cartridge to play against the Zero bosses. It's just an extra, like they did in X8 with Cutman.
Lots of subseries connect to each other that way; In Zero the main focus is Zero, a character from Megaman X and the first antagonist is literally a Not-X.
And yes, meanwhile Model ZX is pretty much Zero, X is also as inspired by the original Megaman.

When you think about how old Lan was in those games, the events that took place were pretty fucked up. I played 2 ages ago and i remember Gospel trying to electrocute or kill a bunch of people with radiation.

I love zero 2 as well. The whole trilogy is great but to me it's a bug build up to revealing that Wily was still alive and confirming the theory that he was alive in the X series as a AI. He came back after Sigma died and he caused the elf wars. Then later as Zero you fight the crazy fucker that built you and it brings Zeros story full circle. I love them all so much
