Sorry for the late response but I don't think you remember the story right.

Chara and Asriel never fused souls for the good of the underground, the monsters in New Home tell you that Chara had one dying wish, to see the flowers. After Chara died they fused souls, Chara picked their own body up and led Asriel to the village and they both went to set the body down on a bed of golden flowers. Villagers came out and tried to kill Asriel thinking Asriel killed Chara, Chara wanted to "use their full power" but Asriel held back, took the blows while holding Chara and walked back home and died. This is what the game has told us about the event.

No where in that is there does it indicate that they were going to kill humans and gain their souls for the betterment of the underground. It does however heavily imply that Asriel was trying to fulfill Chara's dying wish but the latter had other plans.

Asriel did not absorb Chara's soul to kill humans.

It's not just because she assumes the worst would happen to her. She could have abandoned the amalgamates or kill them if that were the case. Not wanting to be abandoned and hated was a part of it, for sure, but she also just didn't want to hurt people when she just told people their families who they thought were dead were coming back. She just wants to maintain the status quo because she thinks it will hurt people the least, even if she has to build up so many lies that it will inevitably all collapse, which she knows but doesn't know what else to do, and so she becomes suicidal and in many of the endings does kill herself.

And for Mettaton, he literally was abandoning all of his fans by leaving the underground.

With Alphys, the thing that sticks out to me is that she thinks that if people find out the truth, they'll be "hurt."
Now, that could mean that she's trying to justify her actions to herself, but I think she's just so messed up inside that she honestly thinks it's better to live in that status quo than to try and fix things, which, considering how everything else she's done turned out, would make sense for her.
