On of the dozen crt and other 2d specific filters, if its 2d retroarch is your go to emulator.
Shame there is nothing to filter 2d sprites and backgrounds leaving 3d untouched.
Because of that my choices either, play FF7-IX with pixelated background and crispy clear 3d models or play with smoodged backgrounds and 3d models.

pcsxr and epsxe dont have issues either but unlike mednafen they offer superior rendering settings that will make any game look better than undecipherable mess you get on mednafen.

Problem is most games also look fucking hideous. That's what happens when you try to scale a 240p game up to something like 1080p. Also since the PS1 couldn't do true 3D, any games with 3D graphics look hilariously bad and will frequently suffer from jittery polygons.
If you can stand how bad the games look though, you'll have no problem with PS1 emulation.
Can be dealt with some messing around with settings and plugins.
I managed to play:
Wp3, Sled Storm with music, MGS without audio issues, those were the only times I had to mess around.

Wow, what an enormous sample size you've tested. Many games, especially more niche titles have plenty of issues. And PCSX-R has core speed issues with lots of popular titles, including MGS1:

Current implementations don't completely stop jittering, and it creates seams between polygons. Plus texture warping is still an issue.

And the sample was actually much bigger, those were just the only games I had to work to play without issues.
As to GTE, well it does reduce jittering a lot, especially nice in games like front mission.
Those seams between polygons are created when ground is viewed from very shallow angle, unfortunately its most racing games but, if the ground is viewed from larger angle, there is no problems.
although looking at 2d portret its obvious mednafen with higher rez would took the crown
CRT filter work to some degree to reduce the obvious jagginess.
And still, it pales in comparison to simple epsxe.
So yeah, mednafen for 2d stuff only, I value my sight too much to waste it on native psx resolution.

I can't run varible geo 2 in epsxe, but I'm pretty sure they cut all of the porn out of the playstation version so I never bothered jumping through any of the hoops probably needed to get it to work.
