Johnny has had more appearances than pretty much any of the other original series character, so we can assume it's for a reason. I see two possibilities.
1. Laura used to read to him and it was said to be the only thing that calmed him. Since he's basically mute, it's possible that she was also telling him stuff about Bob, etc. Dr. Jacoby insists that Johnny acts like he does just because he wants to and could snap out of it at any moment. So it's possible that he'll start talking in one of the next episode and divulge information that will somehow advance the plot. But none of this has been even hinted at since the start of S3 and would just leave everyone wondering wtf is going on (and not in a good Lynchian way; it would just be bad storytelling). So I doubt it's that. It leaves only one other possibility for all his screen time.
2. And that is that he's Richard's father. We know Richard is an Horne. Johnny is the only potential Horne that's been introduced (Audrey and Donna are completely out of the picture). The last episode showed clearly enough that Johnny is kept by his mom. And to make the connection clear to the viewer, they made Richard call her grandma while she was with her only child that was introduced up to now.
Johnny is Richard's dad. Face it. Embrace it. Deal with it.

Audrey has been mentioned a single time since the beginning of the series, and it hasn't even been made clear that she was a Horne. Donna is a Horne, but hasn't been mentioned at all. The series is made in a way to make sense to people even if they haven't seen the first two seasons or read Mark Frost's books.

Up until last week, Ben and Jerry were candidates. A little far-fetched, but they could have knocked up someone younger. That said, when Richard went to see his grandma, that went right out of the window. (The fact that this was his grandma put the final nail in the possibility that Donna was the mother too).

So who does that leaves us with? All that's left is Johnny. It's been established that Johnny's mother is Richard's grandmother. What more could you possibly want?

If seasons 1 and 2 had aired a year or two ago, they could expect people to know this, but a lot of people who are watching season 3 have never seen the two first seasons. Lynch, Frost and the network know it, and as much as they like twists and surprises, it's pretty much guaranteed that it's been taken into consideration.
