You're assuming the name change came before people not perceiving her as the Master when it was actually the other way around. Her character is so different from the Master that she's another character entirely. Moffat continued to call her Missy well after it was necessary because it just feels wrong to call her the Master when her character is anything but. And, in any case, fans could have chosen to call her the Master if they wanted to. It's not like other characters in the show haven't been referred to by nicknames when the writers gave them a different name. But everyone sticks with Missy because she's not really the same entity as the Master. The relationship is completely different to how it's always been and this shows up in people's subconscious tendency to not refer to her as the Master.

She's still a great character in her own right, but not really the Master. I would have liked to have seen a proper female Master, but can't gripe too much when Missy was decent enough.

She ain't half bad but it's starting to feel really bland. I was hoping we would get to know her character more over the episodes (unlike the other nuwho companions, that we got figured out the moment they first appeared on screen), but we're getting nothing. I think the whole "re-piloting" the show is backfiring a little. Having a normal, more relatable companion that has to learn the hard way the downs of traveling with the Doctor is cool at first but she's getting boring, at least the usual quirky ones were more funny. There some interesting conflict between her morality and the Doctor's one, (her getting outraged that the Doctor didn't try to save the boy's life in Thin Ice, but initially opting for running away instead of helping people in Smile and Oxygen), but it isn't that consistent and could have been handled better.

If the Master set this up himself, why would he do so in a way that was deficient? Since the whole point of skelly form is so he can be all troubled and angsty about it, 'all this body can do is die' etc.

I really don't want to derail the thread onto 'what does a mary sue mean' chat, but the only practical notion of a Sue is the original one as originating in fanfiction, specifically something hollow that only exists so that its superficial aspects can undergo ritual adoration by the narrative. This definition allows one to distinguish reliably between a Sue and 'a woman who I personally think got off too lightly'.
A character with major flaws that have to be worked through by the narrative, and cause them conflict and development (in possibly negative directions), a character who is criticised and who the audience is encouraged to view with distance as non-ideal, a character who actually has interiority and serves a function in the story like everyone else (to illustrate the view or feelings the writer is trying to convey with their story, rather than just existing for their own sake), is not a Sue just because good things happen to them and the Doctor likes them.
The only reason the idea of Clara being a Sue survived past Deep Breath, and has still not been purged beyond recognition after S8/9, is because people needed something to make their visceral aversion to her sound literate and rationality-based.
