I dunno, I think Moffat's day of the Doctor retroactively buggers up a couple of scenes earlier on, but it also leads to Capaldi finding the fucker later, so it's not all bad.

The Silence tried to create a makeshift TARDIS in Day of the Moon. When River Song killed them all, it auto-transported through time, ending up in The Lodger. I can't remember the exact quote but The Doctor basically recognises it and confirms the connection in DotM.

Not sure it was ever made clear WHY the Silence were making a TARDIS though. Maybe they were planning to blow it up so SILENCE WILL FALL, but then resorted to hijacking The Doctor's instead.

1: people have been listening to stories about them in all of nuWho, but that gets you only so far and it builds up a lot opf frustration. Today's audiences need to see, they are not comfortable imagining it and no one is gonna go watch the old series (sad but reality is a bitch).

RTD, for all his faults, made the Time War seem worse than hell, Time Lords gone mad against Daleks fulfilling Prime Directive. Like you said, the Nightmare Child etc, people using time travel so much it cause paradoxes so big they timelocked it, but not before the damage had been done, the doctor realising that killing everyone was a better alternative to letting any of the races be free.

And then Moffat showed the Time Lords as afraid in the 50th. Like a big Dindu nothin, just the Daleks on warpath.
McGann's minisode conveyed the Time Lords were just as bad, but the episode itself, that the Time Lords were the ones who needed saving, not the rest of the universe from both of them.

Realising he can't undo the mass genocide he'd caused, but he could at least atone for it in some small way (retread of the whole Fires of Pompeii climax, but on a much bigger/more personal scale). Although he was unable to undo the mass extinction at the end of the Time War, he could rest easy knowing that small band of Time Lords are now able to find a planet and begin repopulating and rebuilding a new Gallifreyan society.
