You've got the "nightmare" and "sci-fi" parts down. But where's the "transhumanist" and "cyberpunk" parts? You can't expect us to do all the work for you.

Anyways, what you're going for sounds very, very similar to Blindsight. The premise is "first contact", but the spaceship crew is a bunch of radically-modified transhumanist weirdos plus a literal vampire. And the alien they find is some cosmic horror shit with some cool hard SF fluff instead of they typical "incomprehensible outer dimensions" or w/e. The ending kinda breaks down into philosophical bullshit about consciousness, but the ride makes it worth the read. There's a free ebook download on the author's site IIRC.

I think you could run some kind of surreal RPG where the players are an exhibition sent out from the Dome to explore and learn about what's outside. No idea how you'd run it in anything but the most light/freeform system.
