Upgraded how? Different pad compound or are you swapping out rotors and calipers? Brakes are a component that are surprisingly easy to make worse by "upgrading." That said, all OEM brake systems are garbage and should be replaced ASAP.

Sounds like a shop I used to work at. Some guy bought it out and changed some policies. No more customer provided parts and no modified vehicles. We used to do alignments and lift kits on trucks, was actually like 20-25% of our business at one point. Lost those customers overnight. I left the company shortly after, last I heard they laid off a bunch of people and had to move to a smaller shop.
