I don't know, the writers for the books are involved in writing the show, but the books (for example, alicorn backstory or Pear butter's diary) are hardly referenced in the show as much as comics are so I think it's about the same canonical level.

Them referencing the events in future episode, mean they got to take a look at the scripts but it doesn't make their shit canon just like Reflections not going to be magically canon if anyone from IDW would write one episode about something irreelvant to Reflection arc.

Book 2: Everyone is still skeptical of the new filly. Timberwolf attacks birthday party. Turns out that it's a werepony-Timberwolf who they later find out to be Twist and cure. Ends on cliffhanger not knowing if the mysterious filly/family did it. "The Pony" villain plotting.
