It's definitely not one as the main and one as the sub. Their backstory lists them as being from different squads in the same organization.

I think that actually your choice just determines which route you go on/which one is the main protagonist, and the other one is still in the game but obtained later/doesn't play the main character role. Maybe the not chosen one is the subpilot for the upgrade mech. Basically think Josh/Rim in D.

J only had two stage difference between protags.
From the trailer, they seemed to have vastly different piloting styles (Girl used it as a long range artillery unit, dude used smoke and flash missiles to cover his assault) so the protagonist choice will change the Ultimate move of the Vangrey and its upgrade. MAYBE it will affect the upgrade, the Vangrey is pretty militaristic so I can see it being adjusted for different fighting styles, but that's a big maybe.
