Because, The federation DID need a special military force to deal with Zeek remnants.
First time, it happened as part of a conspiracy and led to a Civil war.
After said Civil war Axis Zeon came in and defeated the Federation. That's right Zeon beat the federation in ZZ. People always choose to disregard that. Axis, now Neo Zeon, then destroyed itself via glemmy's Revolt. The federation got lucky. After that, they decided since they do need a zeek hunting force they would make one that was mostly old AEUG and Karaba, so Londo Bell was born. Other special forces groups like ECOAS also exist for this purpose. Zeeks flat out still were a threat going into the close of the first Century of the UC.

Like the 'another secret Gundam' rule, it's one of those things sidestory writers just started and others kept doing without anyone stopping and considering "Just how many of these are there, anyway?"

These days it's almost like the entire military branch of Zeon just sort of went "Welp, can't go back to civvie life. Let's hang out here till the Spacenoids rise again!"

So you have this incredibly tiny force in quickly outdated suits and ships. That gets a few small reinforcements from Neo Zeon, Char, and Sleevs

and with half of humanity off the table as a baseline, it feels like the number of breakaways that decided to keep on trucking after the war just gets kind of absurd after a while.

It's at the point where it'd actually feel like a change of pace to see a Zeonic character settle back into civilian life after the war rather than decide "CAN'T STOP! I'M JUST A SOLDIER!"

You still need millions of soldiers to invade a planet, and Zeon MS production capped out at a total of somewhere around 10,000 units of all types during the war, Zaku II's of all marks accounting for roughly 4,500 of this number.

Losing or hiding what seems to be a total of 150 suits of various types or less all along the earth, not including suits brought to Earth's surface postwar and recovered/salvaged, seems rather feasible.

That's without accounting for Zeon space fleets that straight up fucked off before the armistice.

You need to stop and look at this in 2 phases.
1. Why did the USA send Seal Team 6 instead of the standard Army infintry to kill Osama. Special forces groups are just more efficient at dealing with groups like terrorists or zeek holdouts
2. The EFSF is a complete wreck after the Gryps conflict. They were virtually whiped out, after a good part of the fleet was wiped out at Solomon in 0083, and another good portion wiped out in The Gryps Conflict. There isn't much of an EFSF compared to 0079-0087. It's in a major rebuilding phase, and the Federation government itself is as ineffective as ever. Really significant EFSF, doesn't reappear again until late UC. Even then you really only get to see it in action again in Victory.

It's a very VERY long stretch but it's not completely beyond the realm of believably. Remember in 2003-2008 every time you tuned into the news "CIA/FBI/NSA/MI6 have uncovered a cell of terrorists linked to al-Qaeda/Hezbollah/the Taliban etc etc." All that time all I could think was, how many of these damn things are there? Wikipedia says the UN has a list of 1267 organizations that are considered terrorist groups. The contextual incongruence in UC Gundam is how the Zeonic remnants can fund and deploy a new superweapon and new ms models...but we all know the metatextual answer is that Sunrise needs to sell more model kits.
