If you look at the Chinese mythology and annals around the hybrid Houyi character used, Junko's grudge becomes far larger in scope.
First of all, Junko, between her name and ghost tails, is almost definitely one of Nuwa's fox familar handmaidens. One of the good ones, compared to the villainous Daji. Such fox familars have a history of becoming the lovers of Chinese rulers, but never seem to receive happy endings. Junko is no exception.
She, as well as Bofeng. does not appear in the archaic legend, only in the annals as somebody who conspired to kill Houyi. In the annals it is because Houyi usurped the previous ruler and also had Bofeng killed. As a hybrid interpretation, this must take place long after the shooting of the suns, as well as Houyi's adventures as a mortal after shooting down the suns. As Houyi was a literal god of archery before the shooting, he would have to have married Junko after the adventures, before or during his reign as king, and before remarrying to Chang'e.
Somewhere along the way, it is likely that Junko and Houyi's relationship broke down, more than likely because he wanted the younger, hotter Chang'e (described as being one of the most beautiful women in Chinese history) instead of the dumb old fox. Somewhere during this period Bofeng got killed, ending Junko's bloodline, which is massive.
So why isn't Junko yelling at Houyi, who is currently living on the sun?
In the legend of Houyi, he was the legendary archer who shot down the nine suns. In the annals, there is another Houyi who briefly reigned as the ruler of the Xia dynasty. Both of them share a common fate of being bludgeoned to death by their closest underling, which is where the crutch of ZUN's association lies. The legend states the reason as Houyi turning into a brutal tyrant after Chang'e left him, and the subordinate used that as an excuse to murder him in jealousy. The annals stated that Junko convinced the subordinate to do so out of vengeance. Both of these are true here, and this implies that after Chang'e left, Houyi had the audacity to remarry Junko again. As he has proven to be a massive asshole, Junko took out her vengeance on him via the club of Feng Weng/Han Zhuo, the subordinate/pupil. As such, even though Houyi's spirit is still chilling on a palace in the sun, Junko's not going after him since she already beat him to death.
So the only target left is the instigator of the whole mess, Chang'e.
By existing, she corrupted a noble hero. By existing, she acted as a celestial homewrecker. By existing, she severed any and all chances of Junko's descendants becoming part of Chinese history, not just Bofeng. Even Junko herself is barely remembered.
She managed to ruin Junko's life on a mythological, immortal scale.

Why can't it be like this: Yi shoots the suns, usurps the Xia throne, marries the now-widow Junko, has Bofeng with her, rejects Junko for Chang'e (Eirin also says Chang'e "had an evil gift", maybe she too is talking about her beauty?), kills Bofeng, is left by Chang'e and finally killed by Junko through someone else, be him the minister, the apprentice or whoever.
This would explain Hou Yi killing his own son Bofeng: he was conceived with the previous queen and he, after becoming adult, would have sought revenge for her mother. A choice that was probably taken by both Yi and Chang'e, which amplifies the reason Junko devoted her life to incarnate her grudge against Chang'e.

I always wondered about this, but then I realized two things: first of all, Chang'e isn't a nobody. She's still a Lunarian goddess and not every criminal receives the same treatment, at least in non-democratic systems (who am I kidding, it's that way in democratic countries as well) like the Lunar Capital. But most importantly, she's the leader of the Moon rabbits. They aren't strong (compared to the Lunarian higher-ups at least), but they're many and they make up the Lunarian military and labor force in general. And they idolize Chang'e. Giving Chang'e to her mortal enemy would mean alienate those Moon Rabbits and the "actual" Lunarians certainly aren't going to put themselves in such a situation just to please a single random Earthling, even if it means having to deal with Junko.
