First thing I'd do is grab MakeMKV and use that to turn the VOB from the DVD ISO into an MKV with the chapter markers.

For Handbrake you'd probably use Decomb under the filters tab, and have it set to Bob in the dropdown. Then set the framrate to 59.94 in the video tab.

Myself, I use whatever the latest MeguIV build from Akiba-Online is and use the One-Click encoder. With that I usually use 480p 60FPS Quality +1 [Detail] for the video profile under the encoder config tab. I also uncheck the pre-rendering job because last time I did that it took over 200GB and 24 hours to make a rip.

One other note is that it seems that MeguIV doesn't play well with encoding audio from the same MKV source as the video, so I usually use MKVExtract to make the audio a separate file to work with and encoding like that works fine.
