There are two endings Depending on who's side you choose for the last fights: Batman (fight the remaining Regime members) or Superman (fight the Justice League)

Batman's Ending:
Superman is sent to the Phantom Zone (and possibly bathed in Yellow Kryptonite beams). Kara joins the Justice League.

Superman's ending:
Clark kills Brainiac and melds with his ship, basically assuming control and returning the cities offscreen. He visits Kara (locked in the Red Sun prison) and tells her to join him. Batman then comes in, wearing Brainiac armor, with glowing eyes and a symbol that's a combined version of his & Superman's symbols.

I think Batman's approval here is in part because he's Batman and his magical prescience allowed him to deduce that Superman was in a "there are six ways I can stop you right now, but they all involve deadly force" situation, and in part the stakes at play if they DIDN'T stop Luthor. The execution of the Joker in Injustice on the other hand, happened after the fact with Joker in a jail cell.

While he tends to believe there is "always another way", I think Batman would have been more accepting of the Joker's demise if it was a choice made by Superman to prevent the destruction of Metropolis when there seemed to be no other option. If the Man of Tomorrow can't find a way, the Dark Knight is hard-pressed to argue.
