If you payed any attention EoE there's a pretty clear case on why its bad.
Instrumentality is just a fake-version of returning to the womb, which is only the desire of a child scared to face life and the challenges it brings.
Not to mention its forced on everyone, violating everyones freedom of choice (them being able to leave afterward is besides the point). If you want to live in a fantasy world then just put on a VR set and fuck off. Leave everyone else out of it.
Let me give a reason why it's bad.
Most people should at least try instrumentality before going back. Giving people a choice was basically a way to say "hey if you don't like this you CAN leave" but why would you? The world became ass and it's a much better option to be with the ones you love instead of having stuff like death, illness, and betrayal be factors in your life.
You bring up another point, Instrumentality idiots DESTROYED the world making it more difficult for people who actually want to live a real life. There's absolutely nothing fair or positive about that.
Ok well, idiots like Shinji who wanted to leave because "Muh self" should be there to rebuild. Not only that, the world wasn't really "Destroyed" its just that it could have become slightly decayed due to there not being humans around to fix stuff.

Instrumentality was a mistake, leave things how they are and take control of your life. Don't impose your childish will to escape on others, thats pretty much the point of the story regarding Instrumentality.
Fearing things like death and pain are just symptomatic of immaturity and unwillingness to grow, Misato pretty much proves this.
Not to mention its the very existence of death that makes us appreciate life, without that factor you just have an empty and meandering existence with no gratitude and desire to explore.
And if its to the point where you are willing to uproot the lives of all your fellow humans to live in some eternal fever dream, while destroying the planet in the process, its an even bigger problem

This really. There's a whole lot of meaning to finding yourself that comes out of all the existential parts of the show, plus Rei's side of the story.
There's the whole more down to earth half of people's problems where everyone is fucking using each other, tearing off other peoples' emotional limbs just to use them as crutches with which to hobble along.
Gendo fucking everyone and tossing them away, tossing Rei away, tossing Shinji away. Misato fucking people to remind herself that she exists. Asuka tearing other people's ego's down to inflate her own while Shinji uses her body to just get off like she's some
super hotfast food for his dick and ego.
But its all for not, because it them trying to manage their shit is just putting off actually helping themselves, and they just dig themselves deeper and deeper holes. Then when they run out of people they just drown magnificently like Asuka, Ritsuko, and Shinji do in the show.
How does the manga's ending compare to EoE?
Both undergo Instrumentality and then Shinji rejects it.
Does the manga just depict what eventually happens? The world returning to normal without the threat of angels, allowing Shinji to live a "normal" life?
That was the theory, the reality was pretty much the opposite. Thats the big reason why Shinji let because it was all empty visions and white noise. Not a real life.
Chances are everyone else will get the idea too once the trauma wears off.
Its not ruining their lives, if anything you're helping them. Its basically like selling all your possessions for a lottery ticket that will have you set for life. You lose all the old but you gain something new.

Even if you go off the TV Endings version of Instrumentality its just endless fleeting visions with no real substance, which substantiates Shinji deciding to leave.
Ask him when he pulled away from endless warmth and comfort for the chance to grow and become something that wasn't already in the broth, or ask him on the beach where he's hanging out with everybody who feels the same way?

All Instrumentality did was help Shinji realize how fucked up he was much faster, since there were no more psychic barriers. Pretty much the same is going to happen to everyone else and they decide to overcome it and leave.
