There is every rational basis for how Shinji is treated. They didn't go to rescue Shinji they went after Unit 1 and somehow find a humanoid thing inside. They test and find out it is not an angel but appears to be Shinji or something that is human and Shinji shaped. So they don't kill him, they also know Shinji can somehow create an impact event which would destroy all life on the earth so they make him wear something that will prevent the entire planet being destroyed.

Shinji is told that he destroyed the world and how the world is currently is his fault but he can fix it.
