Rei has Lilith's soul, it's implied they split that soul and put half of it inside of Unit 00 when everyone swapped Eva's to test synchronization rates. Hell, the reason why 00 went berserk in the first place is because it mistook Ritsuko for her mom, the woman that killed her. Ritsuko even had her mother's hair from 04's POV.
They state multiple times that they're grown/clones of Adam. Except for 01, they literally split Lilith in half from the waist down and let the bottom half grow into 01.

To elaborate, for Rei there is no absolute requirement for a connection with the resident soul to exist given the way how: a dummy plug created with basis on her personality was able to take over directly from Shinji, how it was stated she could have piloted Eva-02 herself at one or two points in the NGE, and if I'm not mistaken the dummy plug was also installed in Eva-02 at a later point (either just before or after Zeruel) which implies that it would also have been compatible with said Eva.
As for why Rei is able to do this, the best answer available is because of her housing Lillith's soul just like how Kaworu houses Adam's himself; the latter one having the ability to move Eva-02 without even having to enter it so long as the soul in there shut itself in or something.
You're going to need to find proof of that. The reason Kaworu can pilot Eva 02 without any requirements is because it's Adam based. It makes sense that Rei could potentially pilot Eva 01 because she's Lilith based, but Eva 02 wouldn't make any sense.

We do not know for sure, as it is never explicitly said.
There are theories, such as it being Ritsuko's mom. We know its not any of the Rei clones, however, because they have no souls of their own. Their entire purpose is to be soulless vessels ready and waiting to hold Lilith's soul should the need arise. Thats why, in anything other than fanfiction, there is only ever one active Rei at a time: because they only have one Lilith soul to work with, they just pass it around like a game of hot potatoe using soul science (which is a thing in Eva, they call the science of the soul Metaphysical Biology. Yui majored in it.).
While the technology does exist to split a part of a soul off of the rest of it (like what happened to Asuka's mom) Unit 00 predates that technology and Lilith's soul is far, far too valuable to risk damaging in such a way given that both Seele and Gendo need it intact for their respective endgames.
So we can compile a list of whose soul isn't in Unit 00, but we don't really know for sure whose is. Its one of the few legitimately unanswered questions in Eva.

Gendo tells Ritsuko to load the dummy plug data into units 01 and 02 on episode 17, in the first scene on the dummy plant.
Thanks. Ritsuko also says that there are still problems with it, and the Dummy System is never properly completed under Ritsuko. It wouldn't be farfetched to assume that Gendo is rushing her in the hopes of making things more automated and controlled. We see this in Gendo's willingness to throw Shinji away after he believes he can just use the Dummy plug in Eva 01.
That description is mildly inaccurate, but only mildly.
The enemies of the show are referred to as Angels, and they are big monsters of terrifying power protected by reality warping bubbles called AT Fields that let them no-sell anything they want, up to and including WMDs.
The best way to neutralize an AT Field is another AT Field, so humanity clones a couple of Angels, and then lobotomizes the shit out of them and stuffs them full of cybernetics so that they can be driven around by a pilot. They also cover the Eva in armor that is there less to protect it (armor ain't shit against Angel attacks) and more to keep the Evangelion restrained in the event that it wakes up despite having most of its brain missing, which can and does happen occasionally.
Even with the cybernetics, its super risky to go inside one of those things, especially since you have to make telepathic contact with it to make it move. The first few times they but people inside an Eva it fucking ate them. But, as it happens, the maternal instinct of the test pilot provides a shield against the Eva eating that person's children, so the kids can pilot the Eva's safely.
Thats why the Evangelions are piloted by teenagers: their moms (or parts of them, anyway) are inside of the Eva acting as a firewall between them and being absorbed by a barely controlled eldritch abomination we made in a lab to protect us against even worse monsters.

I'm not sure that's true, since the AT Field is explicitly an extension of the soul. Without the AT Field, the Evangelions are useless. But at the same time, people getting their souls absorbed the the Eva is something that Nerv never intended to do originally (though perhaps Yui did, if you buy into her supposed master plan theory).
So for that to be true, the Evangelions would have had to have been totally worthless for much of their development, until a test accident that occurred during late stage testing for the SECOND human build Evangelion (not counting the numerous failed ones before they finally got a functional Unit 00).
So that doesn't seem likely. The only way this progression makes any sense is if Nerv proves they can generate an AT Field (the only thing they care about) much earlier than the test pilot phase in the design process, which means Evangelions have their own souls long before a human pilot got added to the mix. Though the Human soul bonded to the Eva certain makes it easier to control.

Synch Ratio is your emotional connection to the soul inside your Eva, among other things. Thats why Asuka, after she finally makes contact with the fragment of her mom's soul in Unit 02 and realizes that she wasn't truly abandoned by her, sudden gets a MASSIVE power boost as her Synch Ratio shoots up.
Shinji was always a momma's boy, so his Synch was consistently good.
Yui is the only one that we know was fully absorbed by the Eva. Asuka's mom committed suicide months after a part of her soul was ripped out of her in an attempt to get the benefit of having a person in the Eva without actually killing anyone.
It... did not go as well as they might have hoped. Asuka's mom was driven insane by the fractured nature of her soul. They took away the maternal part of her, which meant that she literally could no longer recognize the difference between her own daughter and inanimate objects.

There is a lot of shit about Eva that they don't tell you outright, but is nonetheless canon. Most of it gets explained in more detail in side material.
For example, its secret unlockable files in a fucking videogame that finally told us where the hell Adam and Lilith even fucking come from. They are basically alien terraforming macgines sent out to reshape planets using huge fucking AT Fields to do it, and then populate them with a specific kind of life. Adam got here first, was doing his thing, and then Lillith crashed here on accidently and automatically tried to fulfill her programming too, which meant overwritting all of Adam's work. Serious shit goes down between them that puts them both to sleep, and thats what we call First Impact.
All life on Earth is Lilith based, probably because she ran her program more recently than Adam did, though some interpretations say that life on earth arose from Lilith's split blood, which is functionally primordial soup, and humanity and everyone else we call the ecosystem is totally off-plan.

I have never been entirely sure how Seele knows all of this anyway. They say that they found this shit out in the Dead Sea Scrolls, and we know that its not LITERALLY the bible apocrypha that name normally refers to, but what the Dead Sea Scrolls really are and who wrote them is really unclear.
Because the only explanations that make sense are literally prophets, or aliens who wanted us to know how fucked up our planet was.

I'm not so sure. They might have come up with some of the details after the fact, but too much of the information we got later fits in seamlessly for the whole thing to have been handwaved later. It has plenty of figures, but the point you're failing to evade is that re-releases and redesigns of the unit has been worsening, it has less features, less gimmicks, and lesser color variations. If can't compete with the rest, which gets all of those features/gimmicks and popular variations.

Not really. EVA00 sports more 'gimmicks' than the prototype unit in the original. It has jet-thrusters for one, EVA02 doesn't.

In fact, that raises a good point, the "production model" is in mecha anime often less-featured than the original prototype. Take Gundam, it's the prototype whereas the production model, the GM, is far weaker. This makes sense because it's a production model and needs to be produced easily.
EVA02 might have more bugs and errors ironed out, but as a unit the "production model" label isn't really something to favor.

Irrelevant, this is not most mecha anime, this is Eva. What we see in Eva is that Eva 00 has less gimmicks than the production models. You could also take it a step further to compare it to the MPE, which can fly and are outfitted with S2 cores, making them infinitely superior to it. Eva 00 does not get the fancy "prototype is the best model" trope. If anything, that's given to Eva 01.

Eva 00 gets a paint job. Eva 01 gets an S2 core upgrade. Eva 02 got redesigned for EoE to fit the animation better and they added spike launchers. Eva 00's improvements were not a priority, probably because it gets destroyed before the end of the series and was never a particularly offensive robot.
If you want to go into Rebuild, Eva 00's improvement is Mark 09. Take that as you will.

SEELE used Second Impact to revert Adam's body to an embryo, but the impact also caused the angels that were scattered around the world to wake up and start growing.
As long as Adam is around, Seele cannot ensure control over Instrumentality. They needed to awaken Adam, destroy his offspring, and then take control of him in order to push Instrumentality forward.

It's relevant because EVA is a mecha anime that also conforms to that stereotype. The test-unit, EVA01, is the de facto most powerful unit in the show. EVA02 and EVA03 are but pale imitations. EVA00 as the prototype is unstable, much like most other mecha anime as well.
Moreover, on general note, you're also wrong, because production models of products are streamlined for what the name implies: production, not features or gimmicks. It is a cheaper, more cost-effective unit. EVA does this as well as other mecha anime, art imitates life.

EVA00 doesn't have less gimmicks, it actually had more gimmicks than EVA02 had in the original TV-series. Because that was his original body that was blown up into LCL, hence his statement "being demoted from 1st angel to 13th angel." Now his soul is floating in Eva 13 at the end of 3.0.

Eva 00 gets a redesigned shield. Its improvements are then extended to Mark 09, which looks like a redesigned Eva 00, getting the shapeshifting cape/rocket boosters, a scythe, removable head, and a transformation. It's also an Adam, or at least likely so.

They then thanked her for asking the question "since it explained so much to them." Meaning that Anno had a master plan all along, he was just hiding it from his staff for weird reasons.
So yes, I do believe that Shinji is a FAR, who will most likely turn out to be named "Eve" of sorts, if that's what you're implying with your post.

While 01's resembles an upscaled conventional military knife originally designed to be as much of a tool as a reliable last-resort weapon, 02's knife design is centered around delivering one-two strikes in succession before blade replacement in an engagement with a single enemy for maximum immediate effect with no concern for being used for any other purpose, and it clearly wasn't designed for blocking incoming attacks with.

Actually, box-cutters are shitty knifes that go dull very fast. That's why they are to be broken off when they go dull.
It also makes no sense to have this design, because the progressive knife's cutting ability has squat to do with it's sharpness, it has everything to do with how it vibrates.
It's a rather poor design in other words. The other knives never have issues with cutting stuff, but the box-cutter often breaks. In a prolonged fight it would be gone, while the better knives EVA00 and EVA01 wields would still be there.
Plot armor's not well defined, anyway. Asuka presumes the MPs have the same limitations she does and fights accordingly, like they need brains and spines to function or can be incapacitated by pain, then they don't. Shit was hells of unfair but not nonsensical contrivance.

I don't think you know what plot armor is. Nameless enemies like the MP-EVA's don't have plot armor, characters like Asuka does.
In that scene, Asuka is the one with plot armor. Despite being outnumbered and outgunned, each of the MP-EVA's elect to not use their lances and finish the fight at once, and instead opt to engage one on one, not even initiating the fight themselves.
Asuka is ultimately defeated when the MP-EVA's get serious, yet still survives thanks to the Instrumentality going off. Otherwise, she'd be dead.

You don't understand the difference between the molecular structure of a soft steel used in some regular leatherman knife and steel used to make razers and industrial cutters.
The leatherman's knife is purposely made with a softer metal with very low carbon content, something stupidly low like less than 0.25%. This is done so that the metal is soft and can be sharpened later without losing its malleability so that its easy to form and shape. This is why if you use a knife sharpener on a razor, it'll chip it regardless because it doesn't bend.

This is untrue because EVA02's box cutter knife breaks often in combat and there is no resupply besides what's stored in it's feed. Asuka's knife will break entirely in one fight while EVA00's and EVA01's knives will be available for the entire fight and subsequent fights.

Because fighting the Angels means operating at the absolute cutting edge of science, and working with a bunch of stuff we only barely understand or know how to control. Maybe things would be cozier and cleaner if we had another 10 years before a bunch of giant abominations that rewrite the laws of physics on demand showed up to hit the reset button on our planet and make it so its like we were never here at all. But we don't have that extra time.
