you have to look shit up to "get" lain. I'm not trying to insult it or anything, it's one of my favorite shows, but what you get when you watch it is atmosphere and enjoying the mystery of it all. It's because people hype it as "deep" that you get people hating on it.
same thing with eva, you watch for the atmosphere and some action (which is why I think the remakes kind of ruined it but that's another discussion). the difference with lain, and why I think it's better, is there is actually something to get, even if you have to look it up. eva is mostly stuff anno thought up one night when he was high or something.

btw I'm only comparing the two because they both are often called deep on the internet, they're not really that similar otherwise.

My problem with SEL was that half the stuff shown makes no goddamn sense. Why was the alien wearing the Freddy Krueger shirt? Why did Lain have the alien body at one point? What was the point of the alien peaking in? What happened to her sister?

Most of those scenes are meant to show the permeation of the wired into reality. It's like an amalgamation of information that Lain absorbed from the internet. Take the alien, for instance: it is a combination of the urban legend that was mentioned earlier in the series about someone being watched by a short person in a striped sweater and all of the Area 51 conspiracy theories that were briefly focused on.

I'm not doubting your intelligence but the show is incredibly dense and obtuse about its themes (even more so than the narrative) and often to understand them outside knowledge is required. The only theme that is really spelled out is "I only exist in memories/ if no one remembers it doesn't happen," but the show makes many other statements.

Another fun part of researching the show is discovering all the tidbits of information about the show.

Half the fun of the show is hearing other people's interpretations of the narrative and other literary elements.

I get what you mean, but to me the characters themselves aren't that interesting in eva, their only defining feature is how they're fucked up in different ways. that's ok considering alot of the show is about that but I would like a bit more development. It's also kind of jarring how some characters like shinji and rei get a good amount of development while other feels really one-dimensional, especially the side characters. and the new girl they added to the remakes is just unbearable, she doesn't even have one dimension of character, she just shows up at random and does things. It's weird because you can argue that the characters in lain are weak/lifeless, but it plays so well into the story that it works.

This is highly speculative, but I think it was the groundwork that led to the Lain project, and why she was made a child specifically. The main basis of it was to establish that children were more sensitive to paranormal things and thus were noticing the merger of the Wired and reality before adults.
