It hasn't ever been clearly specified how much the common magus is aware of, but what is known is that most maguses are well aware of the existence of Dead Apostles and some seek immortality by becoming one.

Since Zelretch is the head of the Magus Association, and everyone wants to be his disciple, it's likely that most magi know of how he became a Dead Apostle (fighting Crimson Moon). If that's the case, then most magi would probably have at least heard of True Ancestors, especially considering some of the Dead Apostle Ancestors are True Ancestors and the magus association has to be well aware of the Church's top targets.

The Church likely knows pretty much everything but only teaches most of it to the Executors and their branch of the church.

I think that the magicians of the association (And freelance magicians) have knowledge of True Ancestors and Mystic Eyes.
The Aozaki sisters, Kiritsugu Emiya, Natalia Kaminski, and maybe Rin Tohsaka are Examples of people who know about that kind of things.
